Homura saves Kyoko and Sayaka's lifeless body from the newly emerged witch Oktavia von Seckendorff, revealing that the witch is Sayaka herself: magical girls whose Soul Gems become fully tainted and succumb to despair become converted into witches, and their Soul Gems becoming Grief Seeds. Kyubey explains that he is part of an emotionless alien species called "Incubators" who have long used human teenage girls in this manner because the transformation into witches produces massive amounts of energy, which they collect to ward against the inevitable heat death of the universe. Kyoko, spurred on by Kyubey and hoping for a chance to restore Sayaka, takes Madoka with her to try and reach Oktavia. The attempt ultimately fails, with Kyoko sacrificing herself to end Sayaka's suffering. Kyubey, having known that reversing the process was impossible, taunts Homura, saying that without Sayaka and Kyoko she has no chance of stopping Walpurgisnacht without Madoka also becoming a magical girl, something Kyubey wishes to happen in order to harness Madoka's mysteriously enormous potential energy. It is then revealed that Homura's true ability is time manipulation, and that she is from another timeline: Initially a shy student who was rescued by Madoka in magical girl form, and witnessing her demise, Homura forged a contract with Kyubey with the intention of redoing the past to prevent Madoka from becoming a magical girl and save her from her fate. She has relived the one-month period leading up to Walpurgisnacht numerous times in the hopes of saving Madoka, with each attempt ending in failure. With this new information, Kyubey deduces that it is Homura's actions that have caused Madoka to possess the massive potential energy from multiple reset timelines to become the greatest of all magical girls and subsequently a witch whose power dwarfs Walpurgisnacht.

Sorry, I'm not a user, and I don't particularly feel like registering, but I'd like to make this note: I just went to the Buffalo, New York screening today on November 23rd, 2012, and the trailer for the third movie has been apparently cut from all U.S. screenings barring the first five (according to the theater's owner) for some reason.

The new ending animation is, put it simply, an extended version of the original TV one, featuring silhouettes of several unknown magical girls before those of the main characters appear in the way like they did in the original one.
There is speculation that the New World version of the movie is not the same from the anime series version. The New World concept of the movie version radically departs from the anime version that it alters the anime storyline. If the creators have made the story from the movie version a different story from that of the anime version, so we must consider both versions to be equally valid. If we consider the New World of the movie version and anime version to be canon then one acceptable explanation is that these two Worlds are from different universes. How these two Worlds are connected has not been explained. Since the universe from the anime series and the universe from the movie version share similarities but radical differences, they will both be treated as separate universes. The universe from the anime version will be indicated as Universe A, and the universe from the movie version will be indicated as Universe M, just as a matter of pragmatism.
Look, I know that there's a disclaimer about it being highly speculative, but still, this statement-- "The New World concept of the movie version radically departs from the anime version that it alters the anime storyline"-- sounds much too assumptive, much too "definitive" a statement from one making mere speculation. Again, is there anything at *all* in the second movie itself, discounting the trailer that has Sayaka's voice in it, that indicates a New World different from the one seen in the series? I've yet to hear anything about there being altered plot developments in the second movie; it sounds like everything shown in the series ending-- the Majuu, Madoka's wish, Sayaka's death, etc.-- hasn't been taken out.
